Ok, /etc/cups/lpoptions is modified actually when running "gksudo gnome- cups-manager". File looks like it should according to my settings:
Dest DeskJet-5940 PrintoutMode=Draft.Gray Quality=FromPrintoutMode PageRegion=A4 but these settings are ignored.
