What you said was the first thing that made sense here, Phil. And it's silly that we haven't realized it until now. If you upgraded from an older libgnomeui to the current Nautilus+libgnome-desktop thumbnailing code, then the old thumbnails will likely have been generated in the "native" format, whereas libgnome-desktop reorients them. Since the mtime hasn't changed on the files, the new files get thumbnails with the right orientation, and files that already have thumbnails aren't updated.
