There is nothing unusual going on here. The reason you do not see this with other icon themes is because they do not make the gtk-close icon a button. I have no real preference on whether or not it is a button. The problem can usually be fixed adjusting the x and y thickness in the gtk theme, but as stated, not in 'looks'.
