I have looked at it this bug and tried to change that gconf key.

Originally /apps/gedit-2/preferences/encodings/auto_detected key had this 
content:
UTF-8
CURRENT
ISO-8859-15
UTF-16

I have add
WINDOWS-1250
to the end of the list but gedit still does not recognize the correct encoding 
when I doubleclick windows-1250-encoded file in Nautilus.
Then I tried to place WINDOWS-1250 at the top of the list and then it starts to 
work correctly with double-clicking windows-1250-encoded files. But at the same 
time gedit's stops to recognize UTF-8 files!!
I tried to move WINDOWS-1250 item after UTF-8 one, so UTF-8 would have higher 
"priority", but still no succes:

my auto_detected list is:
UTF-8
WINDOWS-1250
CURRENT
ISO-8859-15
UTF-16

and it surprisingly cannot detect utf-8-encoded files. (But now it detects 
windows-1250-encoded files ok).
When I deleted all other items but UTF-8 and WINDOWS-1250, still no change...
