I believe this is a problem in GNOME, not Ubuntu. I have experianced this same bug in Arch Linux with GNOME 2.24.2-1. I have also tried what ABE3K said, and it did play my custom sound, or no sound when it was disabled.
I am running on a slower machine, and I have noticed sometimes that GNOME settings (such as icon themes) wont be loaded immediately on startup, and instead the defaults will be used.
