Sorry, I just realized that I failed to update this after performing the experiments I mentioned in the last comment - not that it matters, they made no difference. The only thing I can think of that happened which was unusual the first time I logged in as the new user was that I accidentally logged it in to Gnome instead of my usual KDE. I still don't see how that could have caused a system-wide change though.
