This bug was reported upstream since the beginning. At last, it seems that now someone has really started working on this. See http://bugzilla.gnome.org/show_bug.cgi?id=524485#c35 and following comments. If you do not have unreachable bookmarks in nautilus, you can use, in intrepid, the temporary patch they have produced.
