Could it be, this is a bug in libpoppler-glib2? There is no highlighting problem in okular, which also uses poppler cairo, but in package libpoppler-qt4-2. Carlos Garcia Campos mentioned this problem as an poppler cairo backend problem (in the first bug report http://bugzilla.gnome.org/show_bug.cgi?id=490648).
