Public bug reported:

Binary package hint: alacarte

Applications menu disappears when triing to edit gnome menu, unchecking some 
entries to hide them, or deleting some entries, or even sometimes when simply 
starting the menu editor.
The menu editor reports extensive console output when this heppens, see the 
attachment.

The menu can be restored by executing the following command:

rm -f ~/.config/menus/applications.menu

But the entries which were to be deleted or hidden still remain there so
there is no way to hide or delete them.

This bug has been observed in Ubuntu 7.10 and 8.04.
