Hi, I think I have the same problem.
Whenever I use gpg, the password dialog of seahorse (or gnome-keyring) is opened *behind* the terminal. I can type in it, but it doesn't have focus. So I have to click on it in the taskbar every time to get it to the foreground, which is quite a hassle. (Yes I want to see where I type, even if it's just *****). I attached a screenshot to illustrate this.
