Are you guys running gnome with compiz-fusion? I do, and I got the same problem, although I am Fedora man. Creating new user or run killall nautilus every time I log in are a bit clumsy to be called a solution.
I tried this, when it happened: 1/ "killall nautilus" 2/ not opening anything else, I saved the session with gnome session manager Logged out and in, and the problem was gone. It even survived even upgrade of the fusion packages.
