It's only happening on some tracks from an album - but I tried to play it using gstreamer directly so it's not a banshee problem. The things I do are:
gst-launch filesrc location="18. Stop the Dubbing.ogg" ! decodebin ! alsasink Setting pipeline to PAUSED ... Pipeline is PREROLLING ...
