How are you disabling hibernation as an option? Setting gconf key /apps/gnome-power-manager/general/can_hibernate to false? Could you generate a GPM log for both of the scenarios (one with it on and one with it off). I think that would be very helpful in figuring out what is going on different between the two situations.
