I can reproduce this on MacBook Pro running Gutsy upgraded from Feisty. If I try to set a keyboard shortcut to Apple+R (or any letter) it just sets it to "Super L" or "Super R" (the left and right side apple keys respectively).
This may or may not be related to the fact that almost any keyboard setting I change results in the "Error activating XKB configuration" error.
