I think I have a similar problem with all applications: they don't maximize to the full screen, only to a part of the screen. Occasionally (OK, frequently), they resize themselves, either they snap to the real fullscreen, or they snap back from the fullscreen to the partial fullscreen.
It happens for example to Firefox, Thunderbird, Eclipse, even the screensaver preview showed only on the partial screen. It seems Gnome is somehow confused about the size of the screen. I have an external monitor attached to my notebook. The external monitor is 1920x1200 pixels, the notebook is 1280x768 pixels. I don't care what is shown on the notebook monitor, but perhaps Gnome sometimes uses the notebook resolution for fullscreen?
