Hmm that's tricky :)

First, close all epiphany windows and make sure there's no epiphany process 
still running (ps aux | grep epiphany).
Back up  ~/.gnome2/epiphany/ephy-bookmarks.xml, then open it in a text editor. 
Search for <property id="15" value_type="gboolean">true</property> and delete 
those lines.
After starting epiphany again, you should be able to delete those bookmarks.
