I'm having a similar problem. In some PDF files all the text is affected; in others, the text is fine but the equations all display in very small size in the top left corner of the page. Zooming works fine on the text but the equations remain at the same (pixel) size at the top left corner. The pages display correctly in Xpdf. I'm using evince 0.9.3-0ubuntu1 on gutsy amd64.
