Just to report my experience, in case it may help. I have an Alps touchpad and vertical scrolling did not work after upgrading to xserver 1.5.99.901. Actually, the problem was that the "Synaptics Edges" were wrong. Adjusting them according to docs made vertical scrolling work again.
