That was one of my thoughts today - although I've narrowed the problem down, and it only occurs after the machine has been idle for a while. I'll run 'nv' on my laptop, as it only has a single LCD and I'll still be able to use it.
Just to add some more detail - when the mouse pointer disappears, it's as if the mouse doesn't exist - even clicking randomly doesn't select more windows.
