Actually I did fix the hard part. The remainder is user-preferences which can be easily set with resources.
In #197, I also added a section to the manpage describing the use of the clipboard - you should try that (sounds as if your click in the other window is asserting the primary selection, e.g,. by moving the mouse a little as you do the click). Once the source has lost the primary selection, it can't be fixed. The clipboard selection is less volatile. -- Thomas E.
