Replacing the link with a file is save (at first): update-alternatives: warning: not replacing /etc/X11/xorg.conf.d/nvidia.conf with a link but unfortunately switching to an alternative that does not have this slave causes update-alternatives to delete the file. I'm going to check tonight whether this is a regression from the dpkg in lenny. Replacing the link with a different link would probably be ignored by the alternatives system, e.g. the custom link would be replaced by the alternative link on next update.
