In regards to this bug, I have found similar reports in Arch Linux:

and they have solved the issue.

The problem is that the evdev and synaptics modules get loaded by X
and they then to get out of sync at times.

Problem is solved completely by doing the steps in the above link, or
in Debian simply, by editing the file
/usr/share/X11/xorg.conf.d/50-synaptics.conf
and adding the line:

MatchDevicePath "/dev/input/event*"

Please fix this problem in Debian's configuration, as it affects many
users. This bug is also present in stable Squeeze (I migrated to
testing from there), please consider updating as well.
