Fixed! What was happening was Linux was thinking that the CRT connector was the Primary 1 whereas Windows doesn't really matter which one it is.
I was configuring my 15" monitor with the settings for my 19" monitor! When I configured X to use 640x480 I saw the display pop up on the 15" one not the 19" which I was expecting. Not too bothered about it though as the 15" monitor is on its way out anyway!
