You may be able to achieve the same effect using named x terminals. I have various colour schemes defined in ~/.Xresources[1], such as ! zenburn zenburn*background: #3f3f3f zenburn*foreground: #dcdccc zenburn*color0: #3f3f3f zenburn*color1: #ff0000 ... ! deepsea deepsea*background: #000040 deepsea*foreground: LightSteelBlue2 I can then start terminals with particular colour schemes by using $ x-terminal-emulator -name zenburn $ x-terminal-emulator -name deepsea Perhaps you could define dark and light colour re-mappings for the same mutt colour scheme this way, and name your terminals according to their background colours?
