Metaflac just doesn't produce output when computing replay gain. After the command has finished, you should see the replay gain tags when running 'metaflac --list 001.flac'. What I probably should add is that metaflac (like vorbisgain) just adds tags to the file without changing the audio content. It is up to the player to interpret these tags and change audio output accordingly. Recent metaflac has an (undocumented) switch '--apply-replaygain-which-is-not-lossless' to change audio information directly. But, as the name suggests, it is generally not recommended to use it.
