I am experiencing something similar and have not yet found a solution,
but wanted to point you to this bugs:

The reason for synaptics losing the TapButtonN configuration might be
the same and I am sure that the bug is easier to spot if there is more
information available. If you could be so kind to:

$ reportbug xserver-xorg-input-synaptics

select bug 525467 and post a reply with your configuration it might be
much easier to single out. Does the issue occur intermittedly, or after
some reproducible steps? (like suspend, 5 seconds after the X session
was started, ...)
