In the meantime you could have a look at rsync. It has multiple options of including or excluding certain subdirectories or files (based on names with wild cards, etc.). 'man rsync' is a rather long read, but it's really a powerful tool to copy or sync directories on the same computer or over a network. It normally runs over ssh, so it is secure as well.
