I just found this: http://article.gmane.org/gmane.emacs.auctex.general/2477/match=uninstall which suggests that you should delete the directory /usr/local/share/emacs/site-lisp/auctex/ before installing the next version of auctex. I don't know if I did that or not. As long as the file names are the same between versions it shouldn't really matter.
