Since it would appear to only happen with gksudo, I suppose that you could take the approach of moving (or deleting) your ~/.gnome2 and ~/.gconf* directories and seeing if gksudo starts behaving. Also, check out /etc/sudoers to make sure that you don't have anything strange. In any case, this sounds very serious. A program is gaining root even though you are supplying an incorrect (in this case old) password.
