I didn't remove the dir. I usually just rename it to see if anything breaks. Moving /usr/X11R6/ to /usr/1-X11R6/ has not caused any problems, so far. Checking /usr/X11R6/ I find a bunch of _empty_ dirs. I'll leave it that way for a few weeks but don't think I'll break anything I currently have installed.
