I don't know about what makes it else makes it beep, but I do know you can change what is does when you receive new mail. Edit -> Preferences - -> General - When new messages arrive: Checkboxes and Advanced button. If you change it to play a .wav file or something when you get new mail, then you sould be able to isolate what else is making it beep.
