I was thinking of this bug, were some users reported that
gnome-screensaver didn't deactivate after mouse/keyboard input. But I'm
not sure if it's the same problem you're having.

I also found this from the NEWS file, this is from gnome-screensaver
version 2.16, currently in experimental. 
* Make the unlock dialog show on correct window under Xinerama

It would be great if you could file a bug, and possibly try the version
from experimental, but it needs GTK 2.10 and a whole lot of other
upgrades.

I personally always turn off Zap as I sometimes press that key sequence
by mistake. If you think it should be used by default I suggest you file
a wishlist bug for the X server.

I'm not sure if it's possible to turn it on/off during run time.
