Almost every window manager out there ("not twm") supports a concept
of "workspaces" or "virtual desktops".  My current setup uses openbox,
but I've previously used sawfish and fvwm2.  I have no overlapping or
minimized windows in most cases, but I do have different things on
different "screens" -- an xterm, a Web browser, my email, and so on.
Keybindings (currently F1...F7 for a "workspace" setup, but previously
Ctrl+arrows for a "virtual desktop" setup) make it easy to switch
between screens.  With some window managers (ratpoison and window
managers targeted for small-screen environments like matchbox) the
only way to have multiple windows is on multiple virtual screens.

Your window manager might also have a keybinding to switch between
windows, much as Alt+Tab does in the Microsoft window manager.  I'm
not entirely clear from your question what effect you actually want.
