You have to update your database if you want locate to find that file for you, run sudo updatedb (takes a few sek/min). According to the package info on the debian website then libmoti3 does indeed have /usr/X11R6/lib/libXm.so.3 and no /usr/lib/libXm.so.2 (see http://packages.debian.org/cgi-bin/search_contents.pl?searchmode=filelist&word=libmotif3&version=stable&arch=i386) Maby you have to reconfigure/recompile your application so that it sees the right libXm file.
