In my Firefox about:config I have:
network.protocol-handler.app.mailto
/usr/bin/thunderbird
and it works.

Not sure why user.js is not working (did you look in prefs.js to see if
your mailto entry was copied?). You can try to shut down all instances
of firefox and update prefs.js directly. You could also try to
right-click on about:config and add the mailto entry from there.
