Perhaps you're booting with 2.6.16.1 rather than 2.6.16. 2.6.16 is the kernel and /lib/modules/2.6.16/modules.dep is definitely there, yet the stream of error messages at boot time persists: "FATAL: Could not load /lib/modules/2.6.16/modules.dep.
