So, to recap, you had a large upgrade recently and X stopped working due to a missing input device. You found your mouse is not working. My guess would be that the upgrade removed hotplug, which caused your USB related modules not to load. Try checking (with lsmod) if you have the USB modules loaded (those uhci and ehci things, exact name evades me, home linux box is off, so cannot check). If not, load them with modprobe and try starting X again. For some reason my Sid has refused to cope with hardware automatically without hotplug.
