Emacs only cares about core fonts. Your installation of Vera Sans Mono isn't one. Therefore, Emacs can't see it. Solution... since even a GTK2 emacs doesn't use anything but core fonts in editing windows (although it uses Pango for menus and such), you need to make Vera Sans Mono available as a core font.
