See /etc/apache2/README.  It's pretty clear about where to put
things, namely in an appropriate subdirectory (conf.d, mods-available,
sites-available).  If you put snippets in the appropriate directories you'll
probably have an easier time dealing with upgrades.  If you modify the
main apache2.conf then you'll probably get a question about what you
want to do every time the packaged version of that file changes.

Too bad the documentation for ssl under Debian Apache isn't similar.
