I take it you're using the nVidia installer direct from nVidia, not the debian packages? If so then for each new kernel you need to run the installer with the --kernel-module-only flag, this will install the kernel module only for the currently running kernel, it will not install the nVidia GL libraries nor remove any kernel modules.
