At the top of /etc/bogofilter.cf it states: `Non-comment lines of bogofilter.cf.example show default settings as used in the bogofilter source code.' Now bogofilter's maintainer has taken bogofilter.cf.example and copied it to /etc/bogofilter.cf, at the same time inserting # at the beginning of each line. I would assume this would have no effect on the default settings (lines commencing with a single #) as they are in the source code and the binary is compiled using them.
