Chances are that the windows you are trying to type to simply aren't focused. In Windoze, you have to click in a window to give it focus, and then it stays there. X, or more precisely, the window manager, can be (and usually is) configured to use "sloppy focus", which means: The window your mouse cursor currently is in receives the keyboard input.
