As others have noted, Microsoft Proxy Server does support SOCKS. This feature must be enabled by the administrator. Having done that you can install the SOCKS client and use:
runsocks apt to use apt. I'm not sure if runsocks comes with the debian package. You might have to download the source and compile yourself if not.
