I guess it is anacron or cron. Look in your /etc/cron.daily: all these scripts are executed once a day, if you have anacron running. It updates your htdig, locate, man-db, etc. indexes. If you don't need a certain index just remove the executable bit from the files or disable anacron in the init scripts alltogether.
