My problem with lyx and the Options/Reconfigure selection seems to have been caused by a bad environment variable. I had set TEXINPUTS in my .bashrc file to a set of paths I needed for a document at work over a year ago. When I commented out the TEXINPUTS= statement, Options/Reconfigure started working properly.
