It sounds like you may want to adjust the Timeout setting for the protocol you're using (http or ftp) in /etc/apt.conf; from looking at /usr/doc/apt/examples/apt.conf.gz I assume that the default tiemout is 120 seconds, which seems reasonable, but if you're losing a lot of packets it may help to reduce it; but if you reduce it too far, you'll lose out by abandoning connections that are just slow. If you're connecting via a proxy, you probably want to see if you can fix it there first.
