There is a control panel somewhere that allows you to turn this feature off. I recommend doing that, because it seems really broken. Have you tried running emacs since you installed KDE? It's hideous. I really don't remember the control panel that you need, so you'll need to look around. Another thing you could do is edit your startkde script and remove (comment out) the line where it runs krdb. That's the KDE version of xrdb which manages app-defaults on Xt based software (which, unfortunately, is not being written very often anymore. The Qt and GTK people really overlooked the value of the X Resource Database when they decided not to use Xt.
