I believe this is because it is running as root (although it really should assume the id of the user just before attempting to deliver the mail). Perhaps to overcome the problem with the quota notification, the quota warnings should be delivered by root, using an alternate MDA (such as deliver) - which means the user will recieve the mail regardless of their quota?
