Well, my DOS BBS has never been very stable. When I ran it under real DOS I was using DESQview too (DESQview does not run under dosemu :-) I used to restart my system daily. Under dosemu, I find that after a while, the OS (MS-DOS 6.22) will start acting weirdly, eg no outbound mail queue entries (can't read directories properly or something). I assume that some program is upsetting DOS. The same sorts of things happened without dosemu anyway. So I have a cronjob to kill dosemu daily, and dosemu runs from a script which just runs it over and over again. Same as the power reset on the old machine, but nicer. You could also have an external event from your mailer to run EXITEMU instead of the kill. My system survived ok for 12 days while I was overseas like this.
