I won't begin to suggest that I have any idea what your problem might be but...
Have looked at the cron tabs (or anacron) to see if there is anything that is started about once ever three hours? Have you checked swap space and memory usage immediately after booting and immediately after the problem starts? Is there something happening to your domain name resolution process?
